Cytonuclear discordance describes the discrepancy in phylogenetic relationships using mitochondrial DNA (mtDNA) versus nuclear genes. In other words, mitochondrial and nuclear gene sequences may lead to different, if not contradictory conclusions with respect to the relationships among species.
